After the voyage with the Navimag ferry, I stayed for one night in Puerto Montt and I also made quick returns to this town when going to forth and back to Puerto Varas.
Puerto Montt is a decently size town with maybe 200 000 souls, or in the same range as Bahía Blanca. Like Bahía Blanca, Puerto Montt is not a major tourist destination, but there is where the similarity ends. Say whatever you want about Puerto Montt, but bland it's not. It's intensive and lively, and there are some rough edges – not everything you see is pleasant.
I would not say that was a major mistake to stay here, but if you are doing the Navimag trip, you should know that Navimag drops you off at the bus station, and you can easily be in Puerto Varas within less than an hour if you want to be. Or take a bus directly to Chiloé, if that is in your plan.
